Thanks for your update.
With the Exchange Migration tool (which is used in the SBS 4.5/NT -> SBS
2003 Migration White Paper), since we are doing a mail by mail MAPI
solution you will also end up loosing Single Instance Storage (SIS). This
is expected. If you have a look at the following KB article:

You can find: "When you use the Migration Wizard to migrate mailboxes,
single instance storage is lost for the migrated data in the target
information store. Make sure that enough hard disk space is available to
handle the increased storage requirements that this may cause."
Technically speaking, Auto Archive will compare the following attributes of
a message to determine whether the message match the age condition:
PR_MESSAGE_DELIVERY_TIME
PR_CLIENT_SUBMIT_TIME
PR_LAST_MODIFICATION_TIME
When the Auto Archive calculates the age of a message, it will locate the
three attributes to find the most recent time and then get the age of the
message. For example, if the message was sent/received on Dec 28, 2003, but
you modified to message yesterday, the PR_LAST_MODIFICATION_TIME attribute
would be set as the date and time when you modified messsage yesterday.
Then, the Auto Archive thinks that the age of the message is one day.
NOTE: Moving the message to another folder will also cause the
PR_LAST_MODIFICATION_TIME attribute changed.
To verify these attributes, we can follow the steps below:
1. Open Outlook and locate the folder we configured Auto Archive.
2. Right click the column header in the right pane and then click Field
Chooser.
3. Select Date/Time fields.
4. Drag Sent/Modified/Received and drop to the colum headers.
Alternatively, we can use the Information Store Viewer (MDBVU32) to open
your mailbox and check the attributes of the messages. To do so, please
follow the steps below:
1. MDBVU32 is included in the folder "\support\utils\i386" the Exchange
2000 CD or "Exchange 2003: All-In-One Tools" which you can download from
the following link:

2. Run MDBVU32 on your client.
3. If you are prompted to select a profile, please use the profile which
you use to access your own mailbox.
4. Click OK on the MAPILogonEX(MAPI_LOGON_UI) box.
5. Click MDB->OpenMessageStore.
6. Select your mailbox on Exchange server and then click Open.
7. Click MDB->Open Root Folder.
8. In the Child Folders list, double-click Top of Information Store.
9. In the Child Folder list, double-click Inbox.
10. In the Messages in Foder list, double-click the message whose
attributes you would like to check.
11. In the Message Properties list, you will find the three attributes in
the left column.
