If i understand you correctly...
1) you need to setup a remote site
2) you can not get clients to resolve by name to the server (ie.
whatever.domain.local)

I am not familiar with the linksys, but Most WAN site are setup using IP
routing. Which means to different subnets. Bridged connections are
doable with the right equipment, but i would recommend IP routing.
With that said, your VPN would not build if both sides are configured on
the same network.

for the second problem
your remote computers need to point to a DNS server that knows about
your local network. In your case, set your remote computers to use your
SBS server as the primary DNS. (If you do not have a second DNS for your
network, use you ISP DNS for that site)
make sure you are using the FQDN when you need to access the host
network. (ie, server.whatever.local)
