Paul - you can "filter" a view in Outlook. For example, you could filter
your Inbox to only display unread messages, or only to display messages sent
to a particular address. If you're in a filtered view, the Outlook status
bar at the bottom of the screen will say "Filter Applied" on the far left.
You can also set Outlook Rules to automatically move or delete messages
based on address (Tools/ Rules and Alerts). The thing with these settings
is that someone would have had to apply them, and on more than one computer,
too. Also, a filter set in Outlook would not effect what you see in OWA
(although a rule might).

You said you downloaded 172 messages from the pop account and added them to
a mailbox with ESM showing 5 and Outlook showing 2, and ended up with
Outlook showing 173. Two possibilities - junk mail filter may have moved
messages to the junk mail folder, which is why you're not seeing them in the
Inbox. Or, the count in ESM is not perfect. I can't speak to Exchange
2003, but in prior versions, the counts in ESM were not perfectly accurate.

What I would do is log into the pop server remotely and see exactly what
messages are in the mailbox (hopefully when there are not 172 of them).
Synchronize, and see if all the messages in the pop account end up in the
user's Inbox. If so, you can safely ignore the count in ESM. Outlook is
almost certainly a more reliable indicator of mailbox contents.

FWIW, although there are problems reported with the POP connector, people
generally don't experience the loss of messages. Also, errors are usually
logged when something's going wrong.
