Perhaps the user deleted the folders by mistake? Have you tried Recover
Deleted Items ? Click on Deleted Items in the Outlook Folder List. On the
menu, click Tools | Recover Deleted items, and see if anything shows up
there.
If not, and the items are really important, you could investigate Exchange
Recovery Storage Group.

The Recovery Storage group allows you to create another mail store for
recovery purposes, while your existing store remains online. You then
restore a backup to this store, take what you want from it (like create a
.pst of the individuals mailbox, for example), and can then use that to
restore the items to the current mailbox.
As for what caused it, if the user didn't delete the folders, then about the
only thing I can suspect is Anti-virus scanning causing problems if it's
scanning exchange folders.
