You'll need to run the Application as a Service.
To do this the application should meet a strict set of criteria, being
specifically designed to run in this manner.
Depending upon the application you may be able to use Srvany.exe from
the resource kit.

There is no guarantee that it will work correctly though unless the app.
as I say, is designed to run in this fashion. You can get memory leaks,
lockups, Failure to shutdown, or failure to start (if it requires other
services running first) etc.
