1. "When i go to addprep the domain, will that mess with anything? From KB
article (http://support.microsoft.com/?kbid=325379) it says to "Scenario 3:
The Windows Server 2003 forestprep command was run without first running
inetOrgPersonFix" do i still need to do that since that messes with
exchange 2000 "stuff" that was left behind?"

The propose of running "interOrgPresonFix" to avoid the mangle of three
attributes: houseIdentifier, labeledURI, and secretary. But if our real
environment belongs to one of the following cases, we do not need to run
this command.
o If you run the Windows Server 2003 adprep /forestprep command in a
forest that contains the Windows 2000 schema before you add the Exchange
2000 schema.
o If you install the Exchange 2000 schema in forest that was created
where a Windows Server 2003 domain controller was the first domain
controller in the forest.
o If you add Windows 2000 inetOrgPerson Kit to a forest that contains
the Windows 2000 schema, and then you install Exchange 2000 schema changes,
and then you run the Windows Server 2003 "adprep /forestprep" command.
o If you add Exchange 2000 schema to an existing Windows 2000 forest,
then run Exchange 2003 /forestprep before you run the Windows Server 2003
adprep /forestprep command.
Therefore, it's preferred to consider the upgrade path complying with one
of the above situations.
2. About the issue of Exchange and SQL upgrade, I am sorry that we are not
best support resource for them. The
microsoft.public.windows.server.migration newsgroup mainly focus on the
migration of Windows Server products. To ensure these issues receive full
attention and more professional support, I suggest you opening the new
posts in the below newsgroups:
For the Exchange upgrade:
Microsoft.public.exchange.setup
For the SQL upgrade:
Microsoft.publi.sqlserver.setup
Microsoft.publi.sqlserver.server
3. " Also this is a new domain not an upgrade. Does anyone have any
instructions to follow for such a thing other than the previous KB article
that is for upgrading from windows server 2000 to 2003 but adding a brand
new server?"
