From your post, my understanding on this issue is: you have problem onmigrating Windows 2000 to Windows Server 2003 with Exchange 2000 in the
test environment. If I'm off base, please feel free to let me know.
I suggest you to re-deploy the test environment and try the migration again.
Before you run adprep, you should refer to the following article:

The disaster recovery steps in your test environment won't be very helpful
if you have the same or similar problem in your productive environment.
Since the environment isn't 100% same, we will recommend you to diagnose
from the very beginning.
Because there's schema conflict between the Exchange 2000 and Windows
Server 2003, we need special steps to migrate Windows 2000 with Exchange
2000 to Windows Server 2003. About the Cisco changes, you may contact Cisco
for further information.
If you want to fix the current test environment, here are the answers to
your question:
Q: Possible action to revert to a workable schema?
A: You will need to check the adprep log file to fix schema. The log file
is stored in "%systemroot%\System32\Debug\Adprep\Logs"
Q: Demote the Master DC to member server. Seize OPs master roles on
Server2. Dcpromo Master DC and replicate?
A: I don't understand your question, could you rephrase it?
Q: We also have several applications running (e.g. Cisco Communicator),
which we believe have altered the schema. What action do we need to take
with regards to these?
A: Like I have mentioned, you'd better contact Cisco for this information.
Some tests are also recommended.
Q: Please could you make suggestions on how we can proceed to
a. revert to a workable schema
b. get adprep to prepare the forest & domain successfully.
A: By my experience, there's no tool to reverse schema changes took by
adprep. You may have to reverse schema manually.
I believe you can run adprep successfully by referring the steps in the KB
I have provided.
