I understand that you have a mixed environment of NT+Unix. You want to
know if you upgrade the NT DC's, and use a namespace of "company.local",
will this break anything?

Based on my knowledge, you can use "company.local" and it will not break
anything when you upgrade from NT to win2k3 . However, for the current
situation on your side, since we lack of enough resource to know what kind
of mechanism for Unix to identify the DNS, I suggest you contact any third
party Unix support or post this question to Unix forum to get the most
efficient and professional support on this issue.
