NT -> W2K3 DNS question

I'm doing an in-place of NT domain to W2K3.

If currently we have a mixed environment of NT + Unix, and all of our NT
boxes have hostnames of "DC1.company.com" , since the unix environment uses
the "company.com" namespace internally. If I upgrade the NT DC's, and use a
namespace of "company.local", will this break anything? I guess it doesn't
matter from a unix perspective because as long as DC1.company.com resolves
to the correct IP address, it doesn't matter if the DC itself is really
known as DC1.company.local , instead of the former "company.com" namespace..
