Is there a good utility that would inspect a "Basic" NTFS volume and find
deleted folders? Somehow on one of my installations the entire system32
folder has gone missing.

If your System32 folder has gone missing then your installation
is crippled. Windows cannot possibly work without it. If Windows
still works then you're looking in the wrong place. What makes
you think it's missing?

It would be created in the user's installation folder the same folder where the FE .mdb file resides. ... You can certainly use the registry but I prefer a "hands-off" approach to the registry for most apps unless you have other pressing reasons to use the registry outside of this issue. ...
