Hello Alex,
Unfortunal you cna not longer backup files and folders with server 2008. It uses VSS to backup complete volumes/harddisks. The only separat is the system state. The commandline tool wbadmin is also available. You can check it out, but wiithout 3rd party software, you can't. But i think you can stop all services related to WSUS and copy the database to another server.

In my test machine system is windows server 2008 and installed WSUS
now I want to downgrade to windows server 2003.
How can I backup WSUS database? the new ntbackup.exe is only to
restore,
NOT for backup.
