That sounds strange indeed. Generally, if you want to monitor
peoples' website use, you use a proxy server with this sort of
reporting built in. ISA in SBS2003 Premium willdothis for you.
The majority of our profiles have the
information stored on the network but we have a few users whose
cookies don't show up.
If you can't see \\server\profileshare\username\cookies at all, then
there's a problem.
If you see the folder and it's empty, but from the same computer you
can see \anotherusername\cookies, perhaps username has deleted them,
or has software that deletes them.
Or perhaps they're having roaming profile problems & you need to
check their workstation's event logs, etc.

How are you checking?
All systems are running XP so I'm
not sure why there would be a difference. Is there something I
can check to correct this?
