One problem we keep having is having users with sticky fingers on the mouse.. the files or folders keep getting dragged into another place.
drop to a DOS box, navigate to the root of the drive in question, and do a
dir/s/p *partofthefilename*.*
and see if it is in fact somewhere else rather than deleted..
hopefully, that will be the case. If not, reach for your backups.

Mabye the directory is in fact empty, the data may have been deleted by accident, sounds like you need to check backups or Shadow copies if enabled..
if you remeber a file name that should be in the directory, try searching for it. I have seen people move a directory into another by accident but not files though.
If you are sure the folder has not been tampered with or the contents accidently delelted then this could be a problem with your storage system / hard dirve.

Thanks much for your prompt reply. I am logging in as an Administrator account and I can't see any files.
I also did the CMD and did a dir list. No files show up. Folders show as empty.
Any suggestions?

Try listing the directory in the comand line:
=============================
C:
cd "directory_name"
Dir

For some reason, when I try to go into some folders on my Windows 2003 server I can't see any files in them anymore. The folder is plain empty. The files have not been deleted nor anything but I don't understand why it is like that.
Any suggestions?
Teo
