Think you mean the $NT folder's? If you sure that you will not need to uninstall any patch, you can safely delete them. Also you can stop AU service and delete the contents of the SoftwareDistribution folder. It will be rebuilded during the next update phase.
Did you think about moving your pagefile, if not already done?

Patching Windows 2003 server with security patches or a service pack,
leaves quite some installation files on the system partition. I would
like to delete those files to create more free disk space (some of the
4GB partions are close to running out of free space). But I can not
find any related technet articles about the subject. I need to make
sure I do not endager future patching by removing those files.
Anybody? ;)
