The System State Backup on the Exchange Server does not backup
active directory (except of course if the Exchange Server is also
a DC, but that is not recommended anyway).

Yes, if the CA is located on the Exchange Server ;)

Windows boot partition and system partition on both of my DC's?
You should. It makes recovery a lot easier.
At the moment the following is backed up:
(i) System State from the exchange server
What about program files? And more importantly, the information
storage?
(ii) just the data from one of my DC's (which also acts as a file server)
You will also need a system state backup to recover active
directory of both DCs fail.
I would suggest you to get a 3rd Party Backup solution, and
centralise backup to a single server with an attached LTO3 Drive
(or Library, depending on your data set size). Backup everything
from all machines. Much easier to not make mistakes this way.
I can recommend Symantec BackupExec, but there are other viable
alternatives.
