But with installing SP1 after the superseding patch from my point of view you are overwriting the newer files.
Have you tried to reinstall the patch after SP1 installation?

We installed 913446 patch that supersedes this update before
installing SP1.
With installing 913446 patch that should not give us problems when
installing SP1, right?

I received a random drop NIC connection with our Windows 2003 Server
after installing SP1. The NIC drops the connection every 15 to 20
minutes. After repairing the connection it starts to work for
another 15 to 20 minutes until it drops again. I didn't find any
information that could help me out with this problem, so I
uninstalled SP1. That stopped this problem.
Other Info:
CPU - Dell PowerEdge
NIC Intel Pro/100 S Server (2)
NIC Intel Pro/1000 XT
Exchange 2003 SP2
