There doesn't seem to be anything special about the folder name sys. I can create and delete folders called sys on my Server 2003 box as an unprivileged user provided I have permission to do so.
Check the permissions of the folder where you are trying to create the sys folder.
Also check the system and application event logs for errors or warnings.
BTW there are a few names you cannot use for folders; try creating a folder called con, com1, lpt1 etc.
The OS won't allow you to create folders named after local devices, but sys shouldn't be a problem.
