First of all, Windows 2003 doesn't work with primary and secondary
domain controllers anymore. All the domain controllers are at the same
level. The only difference is that there are 5 FSMO roles a DC can
have, but you probably won't need to worry about that yet.
The active directory indeed synchronises the users and groups, but not
right on shares and folders.
What you should do, is create the groups you want in the active
directory, and place the corresponding users in them. Then find your
shared folders on the server, and add the groups you created to the
permissions list.
After that, remove the old user rights from that same folder, and test
if everything is still working (you might need restart your client
computer to see the effect).
Further, I strongly suggest you study up before meddling with servers.
The 70-270 and 70-290 exams would surely do the trick for you.
