Self-signed certificate

Whenever my 2003 server is rebooted, the secure web site certificate is
replaced with a self-signed certificate for the local machine. A CA has been
installed and server certificate prepared and installed on the site, but
after changing the certificate, on rebooting the self-signed certificate
reappears. Would the issue be related to the startup order of processes, in
that IIS starts before the active directory can be polled regarding the
certificate stores or is this something simpler. Any suggestions as to where
to begin searching for the solution would be appreciated. Whether the CA is
installed as enterprise or standalone doesn't affect the issue.
