W2K3 SP1 CHKDSK hangs

I have a Windows Server 2003 SP1 machine that has 5 disks, 1 hard disk is the
primary, C:\ and has the bootable O.S. on it, the other 4 disks are are RAID
5 array with an Adaptec SATA (Serial ATA) RAID Controller Array card, and
those 4 disks are drive E:\
I was able to initiate a check disk on drive C:\ and it said to reboot after
I selected to auto fix and scan for errors / bad sectors. It said that a
restart was needed, which is normal. I tried the same on drive E:\ and it
hangs after 4 green bars on phase 1. Normally the other phases will increase
as the phases continue, with phase 4 and 5 being the longest. It did not
continue and appeared to hang, I let it go for a few minutes and thought it
might be something wrong with the disk(s).
I rebooted to go into SafeMode and had no problem logging in however I had
some explorer.exe problems where windows would hang.
The INITIAL problem was that it takes FOREVER to logon. It would get hung
on the "applying computer settings" on the winlogon sequence. My manager
told me that it took over 45 minutes! Normally it can take anywhere from
10-20 seconds to say 5 minutes.
Uncertain if the SP1 has affected anything!?
