W2K3 Server missing folders

We've had two incidents where folders and all their contents have
disappeared off a W2K3 server. Last time it was a file server and several
document folders were lost. The server also runs SQL Server 2000 with a 10
gig database and I never have a problem with it so I believe the hardware is
working fine. This time a new database server and all the database folders
are gone. Everything else on the drive is still there. Just looks like
someone deleted the folders. Is there any reason for me to suspect the OS?
I suspect a user but cannot track down who. In both cases the servers appear
to be running fine. The database server is not in production yet but will be
soon. I've gotta figure out what is happening. The application (Timberline
Office, using PSQL) requires that the user group "Everyone" have full rights
on all folders and files, and that the root folder for the database be
mapped on all users machines with full rights. This is crazy, I can find no
way to prevent this, yet the vender claims that no one ever has a problem. I
see no security in the way this is setup and no way to make it secure. Am I
just spoiled with SQL Server?
