Startup scan problem

I am working on windows server 2003. Whenever I start my computer a scan takes place normally because the computer is not shutdown properply. What happens is that the scan does take place but it progesses very slowly at apporximately 1% every 30 mins. I even repaired windows installation but it still has the same effect. My windows server 2003 is uptodate with the latest patches. Please Help
