I often have to VPN into several networks and RDP to some machines on the network. I run into issue were some of the domains have registered a *.mydomain.com address so every address resolves to their external IP. That can be a pain when I have to connect to internalpc.mydomain.com and I get the outside IP instead of the 192.168.1.x IP.

How can I change my primary DNS server with a batch file or something so instead of pointing to my home ISPs DNS server first it will point to the DNS server of my VPN connection?

What are you using for VPN?

By default, any VPN client you use, once connected, will use the VPN's IP configuration, which should be the internal DNS of the network you're connecting to because by default, the VPN (RRAS) interface on the client will be on top of the binding order.

Now if you're saying you're getting some other DNS address once connected with the VPN, then the VPN needs to be configured properly to provide the correct configuration.
