We will be removing our last Windows 2000 Server and replacing it
with a new Windows 2003 server. My question is would it be best to
switch from mixed mode to native mode before or after applying

Schema master is Windows 2003 SP1 and currently our backup Domain
Control is our Windows 2000 Server with Service Pack 4. ** Please
note We will still be using SQL 2000 SP4 on the new Windows 2003
Server.

Doesn't really matter. Mixed mode is designed to support NT4 BDC limited
features in a 2000/2003 domain. If they are long gone, you can change it
either before or after. After you bump it up, it adds additional domain
features and functionality that NT4 does not support, such as Universal
groups, global group nesting, replication features, and numerous others.
Short answer, it doesn't matter. I would do it before hand anyway just to
get it updated to have the additional features available.
