Hello DD,
The domain policy you should not change, except if you will use other settings for password/account lockout settings, then create a new policy on domain level.
For all other GPO's create OU's for the users and workstations separate and configure your needs with GPO's you can follow yourself easy.

I made changes on the domain policy , but it does not apply to user pc
when they login.
eg , i allowed change the system time for a specific user. when i
login to the user pc, from the local policy, chnage the system time,
only show administrator can change not the specific user.
