Thanks for the help, but i would like to know should i run adprep on
windows 2003 server , do i have run anything on my exisiting windows 2000
server, does this will impact my exisiting server , like restart or anything
else.

Its because the difference in schema of 2000 and 2003 in your forest.
In my environment also i faced the same problem.
To trouble shoot it you have run Adprep.
