-That can be a problem when using multiple domains with the same security policy or same design, that's one of the reasons to NOT create multiple domains because it will increase your Admin work and complexity without need.

-Now, you can use GPO and apply it to sites, the problem is if you have more than one domain in a given site and you only want to apply it to a given domain in a given site, once again you'll have to filter that for that domain (more admin work).
