I have a question - these are two different forests which are utilizing the same DNS namespace (domain.com) or parent and child domain. Your statement that these two domains are completely separated is a little confusing about that. You are writing that You want make one of these domain child of other so I assume that these are separated forests in fact, but I don't want to make assumption.

But this just for clarification.

In any case ADMT is Your friend here as You have to perform migration of users accounts, workstations etc from one domain to another and ADMT can help You with this.

Possible scenarios is:
- promote new child domain in forest where domain A resides (domain C)
- migrate resources from domain B to domain C (maintaining SID History)
- decommission domain (and forest) B
- re-ACL resources etc

This is very short description which doesn't outline entire planning and testing process.

Are you running exchange in these domains?
