I have not seen any documentation or recommendations from Microsoft on upgrading from SFU 3.5 to the UNIX interoperability tools included in R2. I do know that SFU 3.5 and R2 use a different schema; R2 implements a partial RFC 2307 schema. Unfortunately, having already extended AD with SFU 3.5, you'll get both the "old" and "new" attributes included once you install R2.
I would guess that you can just install R2 (run ADPrep.exe from the 2nd CD first to extend the schema) and then install the updated Server for NIS component (if it isn't already installed).
