I don't know if I quite follow your setup, but will nonetheless try to help.

Let me first start with the standard reply - there's no longer a PDC/ BDC
relationship. As you are running in native mode this means that all DCs are
2000 or 2003. Therefore all machines are DCs and therefore hold a writeable
copy of the directory. The PDCe role is still used by some down-level
operations, etc.

In your case I would ensure that both DCs are GCs, and that both are DNS
servers. I would also ensure that all clients, servers and DCs point to
both DCs for DNS in their TCP/IP settings.

You make a DC a GC through sites and services:
