Building on what Gordon's already told you...
As you have a mix of 2003 and 2000 ADs in one domain, the DNS is going to be
part of the domain naming context. Therefore you're going to need to have
the new 2003 domain hold a secondary copy of the 2000/ 2003 domain's DNS
zone. Likewise, 2000 doesn't support application partitions, so you're
going to need to hold a copy of the new 2003 domains DNS on the 2000 boxes
in the other domain.
Once this is done, you will also need to configure the DNS resolvers so that
they use the DNS Suffix search list, which will contain both DNS namespaces
in order of which domain they're in.
