Both are applying. If you only want one to apply to some users and the
other to other users either move the users to a different OU and link one of
the GPOs to this OU, or use filtering:

One EXE (iexplore.exe) is kept from running I have moved one above the other and back and forth and the only one that works is the GPO that restricts the large list of EXE's.
