I haven't seen that one, yet.

Thanks for the tip Doug...but I had thought of that one!!

I will explain the problem a little clearer. Even with the emitters nowhere
near each other the same signal is being sent down both wires which makes me
think that the settings in MCE are confused. Whilst running the config wizard
to tell the system there were now 2 cable boxes, not just one as was
previously set up and was running fine, the system correctly sees 2 inputs
but when testing the remote codes for each box (A and B), both boxes were
being sent the same signal.

Now: If I start to record a channel and change to another, because both
boxes are getting the same signal the recording program is also changed and
if you try to change back to the original recording channel MCE displays the
channel number but does not change any of the boxes. However if you change
to a third channel, both boxes change again and you are recording the third
channel but MCE only shows the red dot when you try getting back to the first
channel.

It's as if we have a mixture of MCE knowing there are two boxes but
controlling them as one.

Note: Both cable boxes are exactly the same make and model.

In addition to Jason's excellent advice, try slipping a very thin piece of
cardboard between the front of the two STB's (assuming they're stacked) or
between them if they're side by side. I had a situation where the emitter
from the bottom box was being picked up by the top box in the stack. If
MCE selected the top box, all was fine. If it select the bottom box, both
would change channels.
