I guess during the operation you will get an option to keep the exsisting files intact at the same time you can repair the system also.You may kindly check this with the manual supplied along with your VAIO or check at manufacturer's website (search with ur model no).
Otherwise you can take your machine to a dealer who can help you in this regard.
