I'm not sure, but you might have to set options to make sure the program you use shows all files, otherwise you might miss a clue or two :-)
The restore folder (used for restore points) and the swap file (AKA virtual memory) are the other things I would suspect as a problem. However, I think Windows would count them in the properties screen. It's a mystery...
