Which OS? FWIW under NTx I have found it useful to make
changes in proxy settings using the Internet Options Control Panel
applet (which is titled Internet Properties) than using the ostensibly
equivalent IE Tools menu option (which is titled Internet Options).

Doing that seems to make proxy settings "stick" better and work more
reliably.

In fact, it is even easier to make quick changes by using this command
in the Run... dialog (e.g. press Win-R and enter:)

    rundll32 inetcpl.cpl,LaunchConnectionDialog

Now I just need to press Win-R,F4,Cursor...,Enter,S,x,Enter
to toggle my proxy server on or off on the fly.

If this doesn't make that automatic default go away ask your Administrator.
It is quite likely that there is a default in the User's Profile that can't be
changed by the end user. The other question to ask then is why the proxy
server isn't working? What address is it going to? Is that valid? Is the
port being served? (Test with telnet.) Etc.
