Certificates not correctly installed on IEAK build or Autoconfig push

The difficulty we are currently seeing is that new certificates will not successfully push when importing from the build box. Also some certs also will not install during a full install as well. Is there an IEAK patch that addresses this issue or a knowledge base article that could propose a resolution.
 
When looking in the branding.cab the sitecert.inf has the hex info from the registry keys for the certificates. Not sure why it's not being applied -- any info would be greatly appreciated.
