I was having the exact same problem. Thanks to this thread I have cured it.
It was Adwatch monitor, I inadvertently had it set to block popups. Unchecked
the box and hey presto - problem solved!

Btw, I did have the Sun Java runtime software but I removed it. That made
no difference either.

Any more suggestions to narrow this down a bit?

Check the settings of any third-party security, privacy, ad-blocking
programs (or toolbars) that are installed. One of them is probably
blocking
the new window.

This sounds, specifically, like the work of Ad-aware Pro/Plus- the "Block
pop-ups" feature (of Ad-watch.) It sometimes allows a window to open
momentarily before closing it.

thoroughly confused myself as well as anyone else that might be reading

I use XP Home. My browser (ie6) seems to work perfectly as long as the
next
link is brought up on the same instance/window. However, links that
bring
up a new window stay open for a second or less -- displaying the header
of
the new page -- and then simply disappear. No error message or any other
indication. Just briefly flashed and then gone. If I right-click on the
link and then click on "Open in new window" it opens in a new window
perfectly. Or, if I paste the link into the current instance it will
open
perfectly as well. It's just when I left-click on a link that then tries
to
open the link in a new window itself.

The Advanced Setting "Reuse windows when launching shortcuts" seems to
have
no effect on it -- in fact, I can't see any effect that this setting has
on
anything.

Can anyone help with this or at least point me in a direction that might
help me resolve it?
