I tried as you wrote - but that didn't help.

As a desperate measure, I deleted all of my Windows fonts and re-installed
them, while Arial was the first font I installed.
The result was interesting - now all of the sites are presented in Arial -
even the ones that shouldn't be!

I played around with the source files of some Hebrew websites, while adding
and removing indication to different fonts. The conclusion was that if in the
source there was for example: "font-family: Verdana, Tahoma, Ariel,
sans-serif" - then IE would look at Verdana, see that it doesn't support
Hebrew, but instead of moving on to the next font on the list (Which is what
it used to do) it goes to a specific font definition. Because Arial was the
first font I re-installed, now that definition is Arial.

Another interesting factor is that apparently the problem isn't confined to
IE. I noticed that the meta data in Explorer (not IE) also shows the wrong
font (date modified in hebrew). So I guess IE is not the culprit, just the
main casualty.

Well, at least now primary font is Arial, which is better.
Any other creative thought will be greatly appreciated.

Try the following and see if it helps:

Make sure that Auto-select at the top of the Encoding box in View is not
checked.

Make sure the the Encoding you want is selected in the list, such as Hebrew.
If it does not show up at first, click on More....and see if it is there. If
it is not checked, check it and see if that helps.

Then go to IE>Tools>Internet Options>General>Accessibility
Make sure none of the boxes there are checked if not needed.
For normal viewing, there should be no boxes checked in this section.

I foolishly opened the font Arial with a HEX Editor and ever since I'm
having problems viewing pages in IE - only in hebrew.
I narrowed the problem down to sites that offer choices of fonts in the
source, for example: "font-family: verdana, arial, sans-serif". In those
sites, instead of Arial, different and less legible fonts are chosen.
Parts
of the sites that are Bold or Italic show Arial correctly.
If a site only allows "font-family: arial" - the entire site is shown
correctly.

Here are the steps I took to try and solve the problem:
1. Reinstalled the font Arial.
2. Restored all of IE defaults.
3. Reinstalled the Internet Explorer Hebrew Language Pack.
4. Reinstalled IE.

Any advice regarding how to resolve this annoyance will be greatly
appreciated.
