Jeff,
You're right that another program is probably causing this. Try disabling
(for diagnostic purposes)
legitimate programs running in the background which might be interacting
with IE- security, antivirus, ad-blockers, toolbars & other add-ons, etc.
You may have to uninstall then reinstall, or not reinstall, a program.

Then, you might have malware that Ad-aware and Spybot(?) don't find. Go to
http://www.aumha.org/a/quickfix.htm Work through steps 1-3, then post a
HijackThis log for analysis (step 4.) Be patient. They're busy.
