IE6 on XPSP1a - LAN Settings dialog box

We have an issue where an application is not working
correctly, but by just opening Internet Options, clicking
Communications tab and then LAN Settings button, then
clicking OK to close that window and OK to close Internet
Options, the application then works fine. We make no
changes whatsoever to anything on any of those windows,
merely open and close them.
Our variables:
We have a corporate proxy server and have various local
addresses "excepted". If we completely disable the proxy
server thru the registry before opening IE, we do not
have the problem. We do it thru the registry so as not to
contaminate the test by opening the LAN Settings dialog
box.
When the proxy is enabled and the app fails, we go in and
open those two properties dialog windows but make NO
changes, then try the app again, it works. So it appears
that it does not actually have any issue with the
addresses excepted since we make no change. It only
appears to be related to opening and closing the LAN
Settings dialog window and then the Internet Options
dialog window.
My question: What is happening in IE that when we close
the LAN Settings window and then the Internet Options
dialog window (just closing the Internet Options window
does not do anything and clicking Cancel on either does
nothing as well) that is causing whatever is broken to
work? I do not think it is anything actually broken in
the app due to it working flawlessly on Win2K SP3 and
WinXP SP1 (NOT a) machines.
