It's not that automatic. There are two different things going on.
A group policy is marked as applied. It is still applied even if someone
manually changes what it did (in this case deploy software).
The msi will self repair, based on key files. This is default Windows
Installer behaviour. If a key file is missing, the component the key file
refers to will re-install. This deals with accidental deletion or changing
of application files.
