Not all of the settings under IEM are available under admin templates, BUT you may find (over time not straigh away) that the IEM GPO extension is quite buggy and untrustworthy. For example there is a bug where if you have both IEM settings and Folder redirection of Application Data IEM wont apply the settings. So, I recommend using the Admin templates section and even creating custom templates if they don't exist because:
1: IEM is buggy
2: The whole idea of the import settings method of populating IEM is very annoying and fraught with possibility for errors

I need some users' IE Settings to be centrally managed via GPO.
I found that IEM (Internet Explorer Maintenance) extension is something nice
to use as it will import local IE settings.
I've seen that there's also a GPO tree under Administrative
Templates/Windows Components/Internet Explorer that looks to have similar
settings to the ones that can be managed by IEM.
Now I am pretty confused...
What's the difference between them?
What's the best practice to manage IE settings via GPO?
Is there any guide for that?
Are GPO IE Settings dependant to IE version?
(Actually I've counted the following combinations:
- Internet Explorer 6SP1 for Windows 2000
- Internet Explorer 6SP1 for Windows XP SP2
- Internet Explorer 7+ for Windows Vista
- Internet Explorer 7 for Windows XP SP2
- Internet Explorer 6SP1 for Windows Server 2003
- Internet Explorer 7 for Windows Server 2003
- Internet Explorer "Enhanced Security Configuration" enabled or disable for
Windows 2003).
