If I log onto almost any of my servers, I can use gpresult.exe to see
that the policies have been applied, but when I go to the event viewer
and look at the properties for the security log, they have not been
applied.

It appears as if there is another policy overriding it, because I can
change the settings manually, but later they revert back. I don't
have any other domain GPO's with any security settings, and I don't
see any local security settings related to the log files.

What am I missing here?

Why not run RSOP against this machine if you can to determine which
policy is setting this value.
