We are running Windows Server 2003 Standard
Have shadow copies enabled
The issue is say a user deletes or moves some files from a folder, it is
possible to then bring up the previous version of the folder and retrieve
the
files. This is obviously the correct behaviour but is there anyway that I
can
manually remove the copies of the applicable files from the previous
version
option.

You would have to restore the files/folders to a different folder, delete
the unwanted files, then create a new backup.
