Thank you for posting here.
According to your description, my understanding is that:
Some folders between two unrelated domains cannot be synchronized in this
scenario. So you use SyncToy 2.0 beta to keep the DFSR folders in
synchronization.
If there is any misunderstanding, please let me know.
Based on my research, I'd like to share my knowledge.
Analysis and suggestion:
=====================
1. The DFS Replication feature which is based on Windows Server 2003 R2
doesn't work between two unrelated domains. DFS Replication can only work
within the same forest. Therefore, I think this issue should not be related
to DFS Replication.
2. Just for your information, if DFS Replication considers the files and
folders identical, it will not replicate them. If changed files have not
been replicated, DFS Replication will automatically replicate them when
configured to do so.
3. Data replicates according to the schedule you set. For example, you can
set the schedule to 15-minute intervals, seven days a week. During these
intervals, replication is enabled. Replication starts soon after a file
change is detected (generally within seconds).
4. We've taken great care to ensure that SyncToy v2.0 Beta operates as it
should, but it is not part of Windows and is not supported by Microsoft
Technical Support. For this reason, Microsoft Technical Support is unable
to answer questions about SyncToy. To speak to other users and contribute
