You can delete these partitions during the Windows XP setup routine. If you want to do this with the Windows 98 setup disk the you will have to use something like delpart to delete the partitions. See here:

It says Cannot delete Extended DOS Partition while logical drives exist. When I try to delete the logical drives it says No Logical Drives defined. I installed Windows XP Professional Service Pack 2 recently. When I restarted my computer, after the Bios boot, Windows XP Logo and the loading bar doesn't come up. I tried to install Windows with Boot from CD, but still the black screen appears. I changed the first boot device to CD Rom and disabled all the others. But still the problem presists. I have my latest video driver installed. Please help me..............if there are.................any Microsoft Professionals around or someone else. The same happens with the 98 Bootable CD.
