Try running HD Tune(freeware).
Download and run it and see what it turns up.
http://www.hdtune.com/
Select the Info tabs and place the cursor on the drive under Drive
letter and then double click the two page icon ( copy to Clipboard )
and copy into a further message.
Select the Health tab and then double click the two page icon ( copy
to Clipboard ) and copy into a further message. Also do a full surface
scan with HD Tune.

Hope this helps.

I recently upgraded the hard drives in my PC (Win XP Pro SP2). I
duplicated my old 110Gb HD to a new WD 250 Gb HD using Acronis
Migrate Easy 7 and then switched the drives. I then added a second
WD 250 Gb HD (identical specs and both brand new). Both drives are
EIDE 8MB/ATA100.
XP launches fine but I have discovered that file operations (file
copy, move, etc...) take a very long time. Sometimes the PC also
takes a long time to respond to commands (mouse clicks, etc...) and
some apps do not launch anymore (Internet Explorer, Firefox) while
others run fine.
Both HDs are set to Cable Select. Each on a separate cable (2nd hard
drive uses ribbon cable that fisrt connects to internal DVD drive.
I performed a full defrag on the main drive and everything looks fine
except for the above issues. How can I restore performance and
missing apps?
