Try opening 'my computer' or 'explorer'. Right click on the 'Program files' folder in the C:\ drive and select properties. On the properties page, under attributes section, you should have a "read only" and "hidden" Click on the hidden item to de-select hidden and click on [OK]. Confirm the change. Repeat this with the windows folder. Some files/folders will remain hidden as a safety feature built into the OS, but the ones that can be restored will return to normal.
