Recurring Corrupted Registry Problem

Several times I have had my WinXP Pro become corrupted,
saying it is missing the file "system" while booting.
Both previous times I followed the instructions in Article
#307545 - How to Recover From Corrupted Registry That
Prevents Windows from Starting.
I was able to first locate and then restore to a
previous restore point. But several weeks later in each
case the computer would inexplicably shutdown. When it
was started again, the same missing system file error
occured. Maybe I have an undetected trojan even in my
oldest restore point? That is the first problem.
The second problem is that now, after the third time
performing this recovery operation(through the Recover
Console), The R.C. no longer asks for a login and is
unable to access any folders below the root directory. I
read somewhere this means it cannot locate any valid
Windows installations. It would be catastrophic if my
only option was to reformat and reinstall Windows so I was
wondering if anyone has any ideas how to proceed?
